About 70 to 80% of our immune system is physically located along the lining of the gut there. There are constant communication between those two sides so you can think of the microbiome as air traffic control essentially that's guiding that immune response. A bacteria very common bacteria in the gut called bacteroides fragileus we call it B-frage for short and instead of doing surveillance for viruses when it detects a harmful virus they trigger an immune response. This leads to autoimmune diseases down the road where the immune system overreacts when exposed to relatively harmless pathogens.
