Engels starts by criticizing what he calls the metaphysical mode of thought. He specifically names Locke and Bacon as people who engage in sort of this classic form of metaphysical thinking. For Engels, what's important about this metaphysical thinking is that it is abstracted from processes; it tries to understand things in isolation. But when we move and look towards nature itself, we can see that these views don't hold up.
