When we inhale, there is more space over all in the thoracic cavity. There's a signal conveyed from the nervous system to the heart to speed the heart up. And when you exhale, the diaphragm moves up. This is what we call an increased vagal tone. Some people are able to engage respiratory sinus a rhythmia more naturally than others. You can actually train this by consciously thinking about slowing your heart rate while you exhale and consciously thinking about increasing your heart rate as you inhale.
