The difference between a big well and a little one is called low conversion gain mode. A bigger well has more dynamic range, which means you can put more electrons in there before it fills. If that well fills, you just get 100% white. That's when your highlights are blown out or whatever. So if you're in a very dark scene, you want to use the high conversion gain mode for better low light performance at the cost of less dynamic range.
