The natural world is still very much seen as a stage on which humans play out their roles. It's better to conceptualize it as an ecosystem, and we're just one small part of that ecosystem. We are influenced by other factors, including microbes, but also things like climate climate change. So it's only relatively recently that humans have actually understood the role that microbes play in the world.
