Philip II had quite an effect on Spain as a whole and Portugal. The period following that was quite a turbulent period in Spanish and European history. He built the Royal Palace for one thing, which is now Europe's largest Royal Palace. But more than anything, the Bourbons centralized the system of government. And it enhanced Madrid's power over other Spanish cities.
