SARS-CoV-2
The intermediates might be important for bringing those already recombinant viruses closer to the human animal interface and making them ready for emergence but most of the important evolutionary steps probably happen in horseshoe bats. The other thing that you say in the paper is that you see a similar kind of timeline of gene shuffling in the run up to the original SARS. It sounds like evolution has almost ended up with threads which do this shuffle very effectively because it's a very good evolutionary mechanism for them. I imagine a lot of the viruses in the coin infection that are produced through a combination in the coin-fection will not be able to function at all and we'll just never see those viruses.
