The last common ancestor of flies and fish is thought to have had an eye. The genes were there, but they weren't doing the same thing as in today's species. So simply because the genes are present doesn't necessarily mean that we can say that the same morphology was present. Fortunately, more sophisticated ways of looking at these genetic interactions allow us insight into how eyes and brains and appendages work in arthropods and vertebrates.
