Bi Location

Some cases of bilocation may be purely supernatural in their cause, with no human ability involved at all. If god built para normal abilities into human nature, like remote viewing or out of body experiences that and produced by location, then there's no reason he can't supernaturally elevate those abilities and use them for his purposes. Even if padre pio was per normally gifted, that wouldn't stop god from elevating and using that ability he gave him to help other people figure out religious matters. Like so many situations we encounter in catholic christianity, this is a both and situation rather than an either or situation.
