We don't know everything about what the brain is doing, but we do at least know something about the way that the brain is constructed. The reason we have a cortex is to allow us to build very complex models. When you perturb the behavior of the sub-cortical structures as well, the brain is connected. Everything's working together. You can have completely unpredictable effects that are going on at the higher level where you are experiencing the world.
