What's the Boundary Between a Quantum Field and a Polymerase?

I think the simple heuristic is whatever has a state that's in a sense well defined. So, if you have two quantum fields with independent states, then there's a boundary between them. And it makes sense to talk about them as entities. They're not entangled, for example. I mean, can we then go even at atomic level or subatomic level and think of those boundaries? Well, we can at the risk of getting into trouble. If one thinks about protons, whizzing around in circular orbits in the LHC, for example, and then smacking into each other. Now what's the boundary?
