A fleet of 50,000 isn't really at any risk of genetic bottlenecking and even it broke into 10 fleets of 5,000 each they'd be mostly okay. Indeed you could go a lot smaller and more importantly it would only matter in the absence of technology. You can grab sperm, egg and DNA samples from everyone in the fleet and put them on ice with modern tech to distribute to every splinter fleet. But you might not want to rend every way. Consider and escape fleet benefits from sticking together to share the minimal scavenged resources but it's entirely possible that strategy wouldn't be necessary if every ship has a 3D printer.
