How to Track Comet Trajectories in the Solar System

J w s t is currently orbiting a spot in the solar system, which is about a million miles away from the earth. Voyager one is a space probe that left our solar system completely in 20 12 when it was just far as pluto. It took nine hours for a signal to travel there and back again. But this poses a problem because spacecraft currently rely on communication with earth in order to find their position in space. So what will we do in the when we want to send them to other stars?
