Saul began to wonder whether what he was doing was right or not. He recognizes that even within the paradigms of his religious faith, he's probably taken it too far. Even if he feels like he's doing it for a righteous cause, he must have started to question his motives. It seems like the Savior is trying to tell Saul it's harder without the gospel than it is with the gospel.
