The protein folding problem is to predict how that sequence, which is this 1D linear sequence, will actually self-organized into a complex three-dimensional structure. Most of the typical protein in your body, typical gene length, would be about 300 of such amino acids. And so you can imagine the complexity of the different combinations of shape it can adopt.
