Gmail lets you apply multiple labels to each message. It's this really, really fundamental mismatch between the way that most email clients worked before and the way that Gmail works. And it also has been a challenge to sort of integrate into the broader set of email tools that were already out there because it just doesn't matter to the whole folders and messages model of the past.
